Emudeck does install the flatpak for many of its emus so those would be the same either way but I think pcsx2 and yuzu don't use the same builds as the discover store so those would be the only ones you'd need to delete and really you wouldn't necessarily need to delete those you'd just have 2 different versions installed on your deck.

If you face problems in yuzu try vulkan or openGL and see which one is more stable. Some games work better in the other switch emulator so try that too.
