I researched and found that if you can find the ship technician and make a minor change on your ship, it would reappear. However, there was another bug in that the ship technician wasn't at his desk at Neon and apparently below the water. There are two other ship technicians you can go to in the city of Neon.

I've run into an issue where I've stolen a couple of ships and taken them back to New Atlantis to register them. Unfortunately, the latest (my third stolen ship) seems bugged. When I load in my save, the ship is on the pad... along with a ghost version of itself, painted with the same color scheme as my most recent stolen ship.

Heres how I fixed it: Escape the city you are in, and wander around until you find a ship (can take hours but I found one) fight all people inside then fly the ship, it will become your home ship and you can travel back to New Atlantis/Cydonia/Neon. Then go to the ship service technician and change your Home ship to your old ship.
